If you are going to apply Armor over Ultima suggest you clean and sand the bottom then roll on one coat of Seahawk 1277 primer then two coats of Armor over that. Not sure what you mean by putting both on the same boat but you would be running a comparison test between the two ;-) just don't mix them...

Yup, have a thick flange made for the perimeter of the hole, weld in place while clamping the wavy transom plate to it.

It kinda looks like the original factory aluminum anodes were replaced with a zinc anode kit which will not adequately protect an outboard motor and shouldn't even be avail on the parts aftermarket IMO. Typically yes, even with the battery on it wouldn't make a difference if the boat was out of the water. IMO standing water alone won't cause that problem however if a non-aluminum chunk of metal (like a stainless screw for instance) was resting at that point inside the hull and immersed in salt water over a long period of time then an active galvanic corrosion cell was created at that point that cause...

Strongly suggest you replace those zinc hull anodes with aluminum equivalents plus add aluminum rudder anodes to the stainless tabs. Also be sure the main engine anode is aluminum. Is the pitting/flowering both above and below the waterline? Show a couple of close-up pics of your transom anodes, trim tabs and engine mount brackets.
