I think the second box should be left open for the fuure owner, as everyone's taste's and needs are different. I do not think I would try to adapt the space for a locking reel/rod storage as I personally think you need a lot more room to make this really nice, and would prefer so see that go under d...

Raising the motor will really help to eliminate drag. If the deck is higher than the surrounding water level, then I would install some rear or sidewall scuppers, and probably put a cover with a handle on the deck grill to force the water out by gravity.
